Is it a different color, a different texture? I'm guessing slightly a bit of both, but not a hugely different texture, since you say you can't feel it.
My guess from what you've told us is that it is an imperfection in the hide that's been there since it was a cow. Cows routinely rub against sharp objects to scratch themselves, and damage their skin. Hides with bad imperfections will be graded lower in quality and probably not make it to the higher-end car market, but all hides will have some imperfections. Sounds like you spotted one that's gone through the curing, tanning, and dying process.
Might want someone who's in expert in leather look at it perosnally, or post a picture if possible, just to be sure.
