Saw something today that I had never seen before

I was detailing a 2001 Jeep, and there were spots and the hood that looked like rust...but it was not really rust, it was rust colored spots. Tried claybar, did nothing. It wasn't ontop of the clear, cause you could not feel it. The car had never been waxed. I also tried a Meg's burgandy pad and DACP with pressure and it did nothing. I don't have any pics, but has anyone seen something like this/know how to correct it if I see it again?
 
It was the darker gray/silver flake paint. Rust is the best way I can describe the color of the spots, kind of a dark orange/light brown.
 
I just detailed a brand new white 300M last weekend and it had the same thing. My guess is is that its rail dust (metal pieces) that are stuck in the paint... that have gotten wet while being washed at the dealer or after being purchased. Once the metal gets wet... well, you get rust. Although this WAS on top and was removeable by clay.



Of course this was my guess... makes sense to me.



Youre talking about something that is obviously beneath the clear/paint? Strange.
 
UPDATE: I asked him today when he noticed those appeared, apparently there were leaves that landed on it during a storm and when they were brushed off those marks were left there. How they would not come off with clay, Meg's 83 and a burgandy pad, is beyond me.
