Yeah, I'd do that. I had to do stuff like that at a previous location and it never caused any problems (just make sure the final pass is with something pretty mild so you don't transfer CLR to whatever you extract next).
I'd dump the tank out after every use and run a little vinegar through it before putting it away so it doesn't get really bad again.
