Jeep hard top water damage help.

I have a Jeep in my shop with stains on to sections of the paint and some large ones on the top.

Any idea on what to use to remove them? I'm out of ideas.

BTW I made the ones on the top lighter. The top came off easy but what ever is under it is fighting me. I'll take a new pic to show that in a second.

Looks like something that I saw not long ago on the side of a jeep . In this case the paint was pitted badly and I didn't even try to fix it .
 
We did the interior of this Jeep last year then he put in an underground parking spot to keep it safe from trees in bad weather. He said they had some falling around there. And this is what happen to it. So it was something dripping on it there.
