Here is a spot on a Honda Civic that is slightly rough, it won`t come off with clay, buffing, or even a light wet sanding. Might this be the beginning of clear coat failure or maybe even poor spot repaint?

Looks like a paint problem or someone left something wet on it. Have it taken to dealer if the car is still under warranty.
 
Yikes, I sure wouldn`t do abrasive stuff like wetsanding on that, IMO it already needs reshot. To me, that looks like it might be spot where somebody got too aggressive when polishing; the one time I killed clear with a polisher it looked exactly like that.
 
Looks like the clear coat is lifting from the base coat. Could have been buffed to hard to remove a scratch or something along those lines
 
I would definitely recommend a Defelsko DFT Combo. I`ve had mine for a while, I`ll be selling mine soon once I upgrade to a 200B Advanced.
 
Was this area a repaint? It could be the paint underneath fading while the clear coat is still ok. Was happening on my Grand Prix`s 17 1/2 year old silver paint. I eventually had it repainted.

Hope he thus factored in the cost of repainting that panel. For me something like that is generally a deal-breaker as I usually get that "tip of the iceberg" vibe (in addition to my general aversion to having to get paintwork done).
