I've got a bottle of HD Poxy that I haven't used in a while and it's sort of separated. Would nuking this in the microwave and then shaking mix things back together? Make it worse?

Toss a couple of small stainless steel hex nuts in the bottle and shake for awhile.

^ Agreed. I don't think cooking it is the first place to start.
I found a stainless steel ball bearing--as large as you can fit in the bottle--works better as it's heavier. Use this in my Poxy all the time.

If it mixes, it is still good, if it does t just toss it. Make sure to use. Dry very little. It spreads a long way.
