Paint chip might be starting to rust...help!!

My 6 month old Jeep Grand Cherokee has a 1/8" chip on the passenger side rear door. I think a lawnmower kicked up a rock into the door. There's no dent, just a chip down to the bare metal. I didn't have a chance to get to the dealer to get touch up paint until today, but when I was about to touch it up, I noticed that there might be almost microscopic spots of rust starting to form in the chip. I'm afraid if I cover it up with touch up paint, I might cause a bigger mess down the road. Any advice on how I can fix this before it becomes a problem? I'd appreciate any help I can get.
 
Adding primer will definitely help to avoid future rust problems. It is always a good idea to sand the metal prior to priming to remove any oxidation/rust that may have started to form.
 
Once you've dealt with the rusty bits with that nifty sanding pen, get one of those rust inhibiting liquids that turns rust into an inert black chemical. Locally the one they sell in my area is called Rust Mort.
Take a Qtip and dab a bit of Rust Mort into the area. That'll kill the rusting process completely.
Once dry, add your primer and touchup paint.

The application of the rust killing liquid will give you peace of mind too, knowing you've done everything possible to ensure it won't spread.
