Confused about clay??

I have clayed my car and it worked very except for a few spots. There is some sore of small pinhead sized brown dots that will not come off the paint. They are raised when I run my hand over it but the clay does not clean the paint. Any ideas??? Please help.
 
I guess it is possible that it isn't something clay could clean up. Clay isn't going to remove sap that has sat on the car for 10 years and petrified. It also won't do anything for rust that is coming up from underneath the paint. Clay isn't meant to remove the brown dots either. It is meant to remove the contamination that is causing the brown dots. You may still need to use a paint cleaner to remove all of the orange dots from the paint.
